Control file format

Most programs in the package use a control file. The purpose of this file is to assign a specific task to the program, i.e., analysed sequences, assumed substitution model, and others specific parameters. Control files are the key to using the software and two sections are devoted to them. The first one describes the structure of this file and describes common features for many programs in the package. The second one presents the specific parameters for each program.
